On 31 August 2023, Borussia Dortmund signed Füllkrug on a three-year contract for €13 million plus €2 million in add-ons.
On 29 September, he scored his first goal for the club in a 3-1 away win over Hoffenheim. On 7 November, he scored his first UEFA Champions League goal in a 2-0 win against Newcastle United. On 28 January 2024, he scored his first hat-trick, including two penalties, in a 3-1 win over Bochum. On 17 April, he scored a goal to tie the game against Atlético Madrid, helping the team reach the Champions League semi-finals for the first time in eleven years. On 1 May, he scored the only goal in a 1-0 win over Paris Saint-Germain in the first leg of the Champions League semi-final.
Füllkrug ended his first Bundesliga season with Dortmund as the club’s second-highest scorer with 12 goals.
